Just to confirm for everybody, as far as I know, after you complete the tower mission for the first territory, the NORTHERN (upper) territory will not let you upgrade to factory level 2. It puts you into the level editor. To NOT lost your progress, very carefully maneuver the options screen to exit, and accept. It will put you back to the map without you losing your progress. The southern territory allowed me to upgrade it to level 2.
