Well, Samus has a little advantage because she is a super-robot, but if I had to choose between Metroid and the Link games I would probably go with Link, but as a character I prefer Samus.

no samus is not a super robot she just has an awesome suit but link is way better

The Zelda Series has a greater Story, but the better character is Samus, because she would be hot and also deadly without her robot suit.

I'm going to have to say samus just because I never really got into the Legend of Zelda games, and I grew up with the metroid series. So Samus Aron all the way.
