It was a training excercise for the Unit. a sort of test. but brown get sick so they trick him into changing sides by having him sign a medical relief waver that allows him to be pulled from the excercise but was really signing a paper that said he's changing sides. He then stays loyal to the Unit and continues to help them escape. they do get out in the end.
