I pick Bowser because he could spit Master Chief on his spiked shell and then barbecue him with his fire breath and have Master Chief kabobs.

Master Chief can jump higher than Magic Johnson.
Thusly, he can jump over Bowser and grab the magic axe (or whatever the hell that thing was.) sending Bowser into his poorly thought out pit of lava trap like a little bitch.

If portly Italian plumber can beat gigantic fire-breathing dragon, and super-suited cyborg can pop a cap in said plumber's buttocks, then it can be reasoned that Master Chief > Mario > Bowser.

Bowser would just crush master cheif ... then get his turtle people to kill him
