This is a hard one. I've have heaps of RTS's of which some are brilliant and some aren't that good. The total war series is one of the best RTS series I've played(I've got Rome Total War). But then I've also got the AoE series the Warcraft series and more.
My favourite one: Rome total war. I've played it for ages and downloaded alot of mods for it. Though it isn't really a true RTS because it incorporates turn-based elements into it I still prefer it over all my other, numerous RTS games.
I've played AoE, Warcraft, Starcraft, Total War, Command & Conquer and Empire Earth. I've missed some notable RTS games such as Company of Heroes, Warhammer 40k, Total Annihilation, Rise of Nations, etc.
So far, Total War is my preferred series especially Rome: Total War. I'm glad there's a great modding community for the game and I'm hoping for Rome II: Total War. TW edges my love for the Age of Empires series. I've played all AoE games and I prefer AoE II the most. That's mostly due to the custom content I've had so much fun with. AoE I is pretty ancient, AoE III was good and AoM was fun. I'm not so sure where the series if going with Age of Empires Online though I wish the best for the developers. I suppose seeing how the recent trends of social networking and casual gaming have done the industry much change in recent years it shouldn't have been surprising that the next AoE installment would be as such.
I loved Command & Conquer. Starcraft I was splendid; I haven't tried II yet. I never had a soft spot for Warcraft and never got to play CoH sadly. I plan on playing some more RTS games once I get a better PC.

Rome Total War would be more of an RTT (real-time tactics) game. Though you could stil call it an RTS.. or maybe a TBS/RTT game. I dunno.
