I'll try to answer some of your points as they seem rather easy to...
1) The auto-scrolling game promo scrolls much too quickly, unless you have ADHD in which case you probably won't even notice the fast scrolling. I know you can stop the scrolling by clicking on one of the arrows, but still...
This is installed in a way that when you hover your cursor over the promo bar, the scrolling automatically stops and the game shown at that time will remain visible.
2) I don't understand why there is an emty square area entitled "Promoted Game" next to the scrolling promo.
It's not an empty square all the time, as it has a rotation of promo games similar to the AG2 website. Right now, I see a promo game called "Battlefield Heroes" featured there. =)
3) Once you choose the parchment theme, the upper 2 themes become invisible. It is sometimes difficult to select a theme positioned higher than the currently selected theme (selecting the theme sometimes doesn't work).
I tried what you stated, but everything works as it should. I can choose all the themes and when selecting the 'archment' theme, all the other themes remain visible and clickable. =/
4) I like the fact that the floating ID-bar can be resized/moved to the right of the screen.

5) Why only use approx 60% of the effective screen width, and not - say - 80%?
Probably to make the website suitable for smart phone use.
6) The "Blog & News" category is now very low. For some reason it is at the same height as the second row of game categories (starting with arcade).
They have to place it somewhere and the 'top spots' are all taken for showing the new and most played games, which is favourable for a flash gaming website of course.
It is a separate website and ArmorGames would have to form an agreement with them to have that website incorporated into ArmorGames. There already are walkthroughs mentioned with the games that require one, located at the right side of the game developer's name, but no cheats are mentioned there. Is this desirable? =/
8) The black "ID-bar" at the bottom of the page is too contrasting to the style of the rest of the page. And why does it contain a link to yahoo games?
Probably because ArmorGames has an agreement with 'Yahoo Games' and thus mention them on their website. And I personally think that the black bar is best in it's contrasting way as it now makes for a nice dividing between the top and bottom section. =)
9) The upper bar "Submit/News/Community/Store/Blog/Help" is not active...
Not everything is yet made active on the BETA website, as it still is tested in... a BETA format!
