In regards to the challenges, how the heck am I suppose to get the "Leader goes X distance by himself" if I have already upgraded everything? I start with people in my team, and they are almost impossible to kill off, I have them taking tons of bullets and their health barely moves. And then my leader health just starts to go down and the team stays strong. You should be able to disable your upgrades should you want to.

I'm pretty certain that the squad members you start with (from upgrades) shouldn't count. In other words, your leader will still be considered "by himself" even if you have squad members starting with you. The quest just means that you cannot pick up any additional squad members when walking.
Double- or multi-posting (posting the same thing more than once) as on most forums is frowned upon here; as is reviving old threads. Not that this one is very old, but just a word to the wise
Hmmm, and then reading back only now, I see that a) your question Mik had been asked and answered already just above yours; however b) I think that answer is wrong
So to answer it here, as well, no, I'm pretty sure you're not going it alone if you have a starting team to escort you. Like I said on the other thread, you can just avoid the upgrades enlarging your team until you've acomplished this, and try to avoid picking up any reinforcements as you move through the game; and/or if you do pick up any, you'll just have to let them be killed. This isn't easy maybe, but it's possible; it gets harder the larger you allow your team to grow, needless to say.
If you find your team leader can't survive that long alone, just go after any other accomplishments and upgrades until he can; nothing needs to be done in any particular order, so you can just give it another shot when you've grown in strength some.
