Since Area 51 is a government facility of advanced technology, I expect those soldiers to be wearing futuristic armor. Throwing stars will fail against it. Once the ninjas are no longer invisible, the shrink rays and gun turrets will make quick work of whoever is not hiding. Since the area is barren, rocky and generally flat, there aren't many places to hide. Perfect.
Ninjas would win, since they had invisibility for 1 minute and they had poison tipped shurikens and they're numbers are twice of the government so they could easily waste them all and take the documents with ease.
