Ninjas are trained killers. Pirates are ruthless bandits, only at sea. Though I'm sure pirates too have killed their fair share of men, ninjas are trained to do so. That's like saying "Who'd win in a battle, a war veteran, or some random bandit". Sure, both of them have a chance to win, but one is a much better fighting.
The ninjas can use their stealth abilities
That wouldn't make it as much of a fight as it would make it an assassination.
and the pirates can use their guns.
You're obviously not considering that a ninja and a pirate would've been mostly active during different time periods. If the ninjas and pirates would live at the same time, I have no doubt that their equipment too would be sort of equal.
In a fight, a ninja would definitely win.
However, I sort of think pirates are cooler, in a way. Sure, I don't approve of their constant killing and pillaging and stuff, but they're got funny accents. Even ruthless murderers can be cool if they have a funny accent. Just look at the original terminator.
pirates are kinda cool (because i used to watch one piece) but i like ninjas mostly because of the shrukins(dunno if i spelt that right) and swords i also like it because there so fast and sneaky and that they originate from japan(i think i dont know sense most ninja related stuff comes from there)
I'm voting pirates because they weren't random drunks trying to get rich. Has anyone tried to just start sailing a boat long distances out of the blue? It's really hard. Most pirates were former navy men who got screwed over by their governments. Ninja's were also sneaky because they dressed up as peasants so they could sneak around. They didn't dress in all black and masks, they dressed normally and tried to overthrow oppression. I just like pirates more because they have things that go BOOM. Most of the above is rant about how people don't picture either of the two correctly

Ninjas mostly existed in the Sengoku period of Japan. Y'know, the 1500s, Nobunaga and that stuff. Now although the Golden Age of Piracy was about a century later, there was still piracy in the 1500s and there were still firearms.
Coincidentally, the Portuguese brought Western firearms to Japan in the same era. Woo hoo. Ninjas used guns too.

Ninjas weren't battlefield warriors, they were assassins. Pirates weren't soldiers either, but they go around as assassins. Sure, if you compare 'em one on one a ninja would win, but then they wouldn't operate like that would they? Also ninjas aren't really war veterans, and not all pirates were random bandits.

I'm guessing the ninjas would disguise themselves as civilians (like real ninjas), lie in wait for the pirates to enter some place (I dunno, make one up) and then ruthlessly cut 'em all down. Or they'd kill the pirates with guns.
