This guy was in reasonable suspicion of being radical, correct? He is supposedly said to start an "increasingly radical" organization or something, which tends to put you on the suspicion lists. Why would it be bad that he has to get clearance at an embassy, where he would probably be let in? He didn't lose any money, so what is the problem?

It's annoying bullcrap that you have to put up with that other's don't. It's discrimination. I'm not sure if you've ever experienced it but trust me you feel left out, cornered, powerless, and you get a serious disdain about the society you live in. Usually when retuning to the US from a trip, my Dad's always stopped cuz his name matches with some baddie. It's annoying, rude, and sitting in a room for an hour just to tell people your name is annoying .
If name correspondence is reasonable suspicion to be stopped multiple times at airports, then it's pretty much saying 'this guy's brown lets make sure he won't undergo internal combustion'
