This would be very fitting near the Username/Control Panel/Logout/Armatar box. The suggestion is exactly as the subject suggests. Just give a small red "NEW MESSAGE!" alert when someone messages/comments our profile. I would really appreciate it.
Isn't that what we have the E-Mail Notification for? So... when someone comments on our Messenger, we'll be able to know immediately... through email. Which would make this idea a wee bit futile
Well sometimes I myself am jumping thread to thread and by the time I check my own profile I see comments 10-20 min old. I can see how this would work nicely. I mean its something you can live without but it wouldnt hurt.
I'm currently replying to messages that have been on my profile for six days and less... I neglect it a bit sometimes...
Really, an occasional jump to your profile is very easy... Though I do see NoName's point. For mods it would probably be a pretty useful feature, when they're busy with something...

I can imagine... a mod would just be dilly-dallying about laying the mod-down on a thread -- when suddenly, numerous alerts pop up alerting the mod of a bunch of new messages. Eventually, the screen is swamped with red messages saying the same thing: "NEW MESSAGE".
And thus ends a moderator's reign. Albeit, a wee bit overdramatic -- but you can see my point. A little lateness (on the net) doesn't hurt anyone, now does it?
@InTheZone: I was thinking more about a little 'new profile comment' next to the username, not an actual popup window...... And it shouldn't be a new one for every comment, just 'new' not how many... Wouldn't even need to update continuously, just every time they move onto a new page. Gives more space for modding games and forums and other peoples' profiles?
Me? No, I'm just disregarding the original shape of it and substituting it with a more discrete one because that is the way I think it would work best. Trying to build on a suggestion to make it better? Someone could probably do the same to my interpretation...
Maybe having a flashing "new message" sign when the message was posted today, or when you haven't replied to that message yet? This could also go hand-in-hand with the "replying from:" message as well.
