Area 51 is where the military allegedly keeps the aliens from Roswell, now the military has the important stuff at other bases and uses Area 51 as a smokescreen. Everyone pays attention to that base and ignores the other ones.
The most believable thing I have heard about Area 51 is that it was used to design, build, and test new aircraft. That theory had some credibility too, you can watch the runways grow when looking at satellite photos. There were also reports of odd noises and UFOs from the surrounding towns and cities. However these have slowed down and there seems to be less activity at Area 51. Some people believed that the government moved the true work from Area 51 to another place, though I forget the name.

Not only is that fictitious, but ridiculous. There are 'hidden' budgets in the US, however these are mostly related to DARPA and other R&D operations where the true nature of what is being researched must be kept secret.
There is not really a definite answer. What do I think? well, I don't know.
Secret technology could be in development, so secret that they cannot be shown for it can be copied by other countries or terrorists that can use them against the U.S.
Well throughout the creation and expansion of Area 51 and other sites we know that they were used as R&D areas, primarily for aircraft such as the F-117, B-2, SR-71, and U-2. It would stand to reason that a base built for the development and testing of such aircraft would continue along those same lines, especially since we've known it used for these activities as recently as 15-20 years ago.
